Onboard charger wiring question

I have a 3 bank charger. Of course I know one bank goes to the starting battery. My question is how to hook up to my 2 trolling motor batteries that are hooked in series at 24V. Do I wire them individually (run the neg and pos to each battery) or do I run both pos wires to batt #1 and both neg wires to batt #2 to charge the complete system? I'm thinking I need to hook each batt up individually because I believe its a 12V charger but wasn't sure. I hope I explained this properly and not confused too many folks.
